It is a very interesting question. What color should overwrite other
color?

There are only two options.

1) Custom color will overwrite all colors set automatically by MLO.
2) Automatic colors will overwrite all colors set manually.

I selected option 1, because decided that this is the purpose of the
custom color coding. User should be able to set any color for a task
overwriting the color MLO decided to use. If I selected option 2 then
users will not be able to set colors for projects at all since they
already painted by MLO.

However I understand the issue. You want to paint a branch of tasks
with custom colors but only if they are not painted automatically
already. It might be additional option for "Subtasks inherit custom
formatting" to set if this inheritance should overwrite automatic
colors or not. So this option will work only for inherited colors and
does not work for the colors set directly to the task. Hm.... looks
complicated from the first view.
