I'm starting to explore these options as well. One thing I am doing is pushing the quality up pretty high on the initial recording. This will give the transcoder a better quality source to work with, and will help limit "layered encoding" artifacts (i.e. the original encode has artifacts, which get multiplied by the re-encode).
