Alex, I had a similar issue with nDPI not being found when I was building ntop 5.0.1, so I had to download it manually. Not sure what the deal was, and I didn't spend much time digging into it. Anyway, here are my notes if they're helpful. I was building in /usr/local/src/ntop:
cd /usr/local/src/ntop rm -rf nDPI svn co https://svn.ntop.org/svn/ntop/trunk/nDPI then rerun ./autogen.sh.
