There was a recent change in group policy patch that all gp have to have
domain computer read rights in order to apply the policy. You positive
you have domain computer read rights in your policies?
With RTM/1511 code I would open a support case. I found recently that
they did charge and I had to ask to get it refunded. Bottom line push
back on the charge - when it's a bug they won't [they shouldn't be]
charging you for it.

Any got any idea how to report a bug to Microsoft? I’ve discovered an
issue on Windows 10 clients that if you apply any kind of security
filter to a user GPO, the GPO no longer applies to the target user,
and will only apply If “Authenticated Users”is selected. However, it
is recommended to report issues through the Windows Feedback app –and
I don’t have an account to log into this with.
