Because unexplained changes and/or bad interactions with valid updates
can be indicative of malware, and it couldn't possibly hurt.

I had a machine for which a service pack caused all sorts of issues. It
turned out to be infected.

Besides, if you have multiple machines, you can let the malware scanner
spin on one whilst you diagnose the other.
