This may be totally wrong, but I thought at least one of the J2EE
servers (and it may be Tomcat) has an option to preserve session state
between restarts. If this setting is turned on, could that be causing
the issues?

If you restart the OpenBD Service that should do it. The only thing
would be if there's an open connection between the web server and
Tomcat it will try to shut those down gracefully (at least this is the
way AJP works on Apache), so that might take some time.
In short you do not have to completely reboot the machine for any
reason. For safety you may want to first shut down your web server,
then bounce the OpenBD service, then start your web server back up,
but that will absolutely flush everything.
