I have no problem making miff-files with WriteImage, but my problem

That looks to much; especially when I have a couple thousand time steps. Is
there a different format more suitable than the 'general'-file?

You might automatically (e.g. using a shell script) generate one .dx file per data set that you have, which tells DX about that respective data set's structure and filenames. If you name those .dx files in an incrementally numbered way, it should be easy to use the Sequencer and Format modules to subsequently feed all the different data sets to the Import module. Format's output can then, of course, also be used for WriteImage in order to have a consistent nomenclature.
