This is new, AFIK, but it can be investigated. Still tour description is 
a bit vague.

When does the second port change its baud rate?
     When Open OCD  connects to the target, while writing to flash, when 
disconnecting , on reset of the target ... ????

Is this an external adapter or an onboard ft2232 chip on a LMI board ?'

It is important to know the the sequence of OpenOCD command and when and 
how you notice changes in the baudrate of the second port.
