This affects me as well, the only difference being that I was using Vorbis files, so it definitely goes across formats. If I may digress, it sounds similar to an issue I had with RecordMyDesktop, and the issue there was resolved by telling it to use pulse instead of straight ALSA... I mean, the symptoms (crackling stuttering audio) were the same...
