I can't really add much more as I don't know how you've put together your scene graph, it is possible to assume certain features are available and then find they aren't so you will get a different result. If you stick to OpenGL 2.0 features then you'll should be fine. There is there a chance that you haven't defined some state or vertex attributes correctly so that they are in effect undefined so the state is a little indeterminate opening the door to getting different results on different systems.
