Without passing judgment on what a Windows administrator should and shouldn't be able to do I would I would submit that the average OSSEC user would not be reliant on a GUI interface.
If you have managed to get a linux box up and installed packages to compile OSSEC I wouldn't think not have a GUI on the Windows box should be a huge deal as long as OSSEC continues to behave like a windows app in other ways (running as a windows service, installing and uninstalling cleanly). Also the Windows Agent Installation section of the docs (http://ossec-docs.readthedocs.org/en/latest/manual/installation/installatio n-windows.html ) it is blank so you would need to give more guidance on how to configure the OSSEC agent.
