I see nautilus is querying /.Trash-1000 (a Windowmaker-style trash
directory). Obviously, this won't work. The error reported, however, is
ENOENT, not ENOTDIR, so it shouldn't be the problem in question.

Do you care trying with even a little more instrumentation on ow_dir.c?
You'll have to recompile owfs to to this, though.
