A long time ago, directory listings had been kind of static, the chips won't go away even if the cache was outdated. There was a "present" node inside each chip directory which triggered a "Match ROM" to test for the chip on the bus. Paul changed that behaviour a while ago, making the outdated chip directories disappear from cached directory listings, with the directory still accessible if you know the chip id.
Did you write a "branch" node of DS2409s before restarting owserver, then listing any directory? Unfortunately, with writing the branch node, owfs has no more a fixed representation of the bus topology but it may wiggle just as branches are set and listing are filling the cache.
