In cases like this manual action should be taken (you know meaning doing it
manually). Start placing preference files in groups of two or three in the
NEW preferences folder and restart every time. With folders do the whole
thing but put one at a time (I think that's what Conflict Catcher does
anyway). This is the BEST way, better than any program since sometimes they
don't recognize/see some problems AT ALL! Not to mention I've had Conflict
Catcher freeze on startup a lot of times, so I eliminated it.

I've learned to replace programs like "Spring Cleaning" with "manual action"
:) Believe me it is better and safer. To find duplicates, Sherlock's is
very helpful and you are sure you're not erasing something that may be the
same size and have the same characteristics but it's not the same file (it
HAS happened to me, specially with text files). It's time consuming, but if
you get used to arranging things by their type in folders (Movies, Images,
Documents, Pictures, Text Documents, MP3s, etc.) it's a lot easier and you
can't go wrong. I have about 8 partitions in two harddrive and have found
that I have copies of the same files in different folders in EACH of the
volumes!

The best backup you can have is a spare drive inside your own mac, that you
can start from in case the other one misbehaves.
