When booting from CD-ROM try using DOCS (Delete-Option-Command-Shift). This should cause the HD to NOT be mounted at startup. If it works okay in this condition try updating the disk driver on the HD. I've seen it get corrupted and cause problems. It's an obscure problem as it can (like your problem) appear even if not booted off the HD. Also try rebuilding the desktop on the HD.
