So I'd update to 4.2.2 if I were you. It's both 68k and PPC native so if you're still using an old 68k era machine you're not up the creek!
Why I recommend updating so much is that Eudora 3 was based on an earlier version of the os - it was designed back when system 7 (or perhaps 6?) was around. Eudora 3 may have a little difficulty coping with the new(er) OS - 4.2.2 could quite possibly solve your problems.
You could probably test this hypothesis - you probably can download the free (integrated 3 in one) 4.3.x version of eudora somewhere... anyone with a URL? Just make sure you make a backup of your Eudora folder inside the system folder so you can revert back to Eudora 3 should 4.2.2 or 4.3.x not solve your problems.
One more thing - eudora is memory picky. It will drag it's butt when it doesn't have enough ram. And the in, out, and trash mailboxes are all stored in RAM when you start up Eudora... So if you have a lot of messages in those folders, that could be a cause also. You may want to try increasing the memory allocation.
