Hello Peter,
Thanks for the vote of confidence, but I really suspect the error is mine. These particular printers deal with PDFs all the time. They ask all their clients to send PDF whenever possible. The only time they've had a similar problem was with a political group who were doing their editing and design DIY. They forgot to convert a couple of JPEGs to TIFFs and inadvertently left some files in RGB. I know that's not my mistake, but I still think it's something I'm doing wrong.

If you check your files being PDF/X-1a or 3 (Spot and 4C only) compliant and if it is just one printer that can not work with these PDF's, I would think that this printer does not know how to deal with PDF files.
