Are you sure it is a vector based EPS? What do you get if you drag the .eps onto Distiller?
The method I used was (in Acrobat 6.1): File > Create PDF > From File.
That method is 100% equivalent to dragging the file to Distiller - it WILL produce vector-based output. (provided you feed it vector-based input).
