Have you set the camera body to M? I assume you've already set the
menu item to allow the shutter to release with a non-A lens mounted.

If so, here's the basic procedure:

1. Set aperture on lens. Set camera body to M (manual).
2. Hit the AE-lock button on the camera. Lens will stop down, camera
will meter, then set the shutter speed it thinks is correct.
3. Press shutter release. Camera stops down lens, takes picture.
