You just crop off what's outside the area not covered by the lens... Like somebody else mentioned, the body might conceivably do this automatically. And it's been argued in the past that we don't know if the current lenses support a higher density sensor that well, either...
Also, as I sort of mentioned elsewhere on this thread, it's been reported that at least some of the DA lenses actually cover a larger area than APS-C, although perhaps not quite the full 35mm format.
