I found the same thing with my *ist-D and Energizer batteries and charger.
I was getting at most a few dozen shots with only occasional chimping.
I switched to Duracell and they do last longer, but I still find they lose
their charge after a couple of weeks in the bag.
Maybe it's the charger, an ordinary Energizer bought with the original
rechargeables, and I did notice how hot the batteries get. Maybe I should
switch to something better(if I don't change cameras anyway)?

I'd found the Duracell alkalines out-perform the Energizer brand, but in the NIMh rechargeables the Energizer brand was slightly better. The best rechargeables were some off brand I found in a shop in Stirling Scotland.

I was not impressed with the Eneloops. Other than not having to pre-charge them - a one time bonus, they didn't offer any additional practical performance advantage over the Duracell or Energizer rechargeables and that at the cost of having to carry an additional special charger that I couldn't use for my other rechargeable batteries.

None of them performed well in the *ist-D, and I've now switched to Energizer Lithium disposables for that, which seem to work very well. I get about 3 times the number of shots for twice the cost of regular alkaline disposables; which is about five times the number of shots I could get running the *ist-D on NIMh rechargeable batteries.
