there is nothing wrong with leaving connections unused

and there are 4 free SATA slots in a stock Mac Pro (the #2 5.25" optical bay, plus three open 3.5" drive bays, and you might make up some of the power inefficiency of Mac Pro vs. other Macs by running internal drives versus a farm of ad hoc external drives)

but for externals i'd consider adding a USB 3 card to the Mac Pro, since these now outperform FW800 and are cheaper (though i don't think you can boot from a drive on such a card)
