Merge small PCBs into One big PCB is a good idea to save assembly cost. I have done it before in Protel, using specail paste options "Keep Designator" and "Keep netlist".
Be very careful when you do it, because the netlist may conflict between the PCBs, especially when you have internal planes. Because the PCB factories are always doing this kind jobs, merge different small PCBs into a big panel to save their cost, and they have professional tools to do it, my idea is let them do merging job for you. You may draw a Mechanical outline drawing to show the PCB fabricators what you want the final PCB panel looks like, and provide them with 3 seprate PCB Gerber files.
