You will have to discuss this with your board shop, to see how they want it documented (or even if they can do what you want).
One suggestion that I have seen is to use small, undrillable holes (perhaps .001") to mark the center, ends, or corners of the hole. This will give a reference point for the board shop, and force them to contact you or read the documentation to see what you really want.
