Not sure I understand completely what you are doing but you could try
this.
In your panellized PCB design, create a project library of all the footprints.
Edit your footprint of concern in that project library to make the desired
location change, then save the temporary project library and update the PCB
part occurrence from the temp (edited) library.

Hey Folks,
Does anybody know a way of globally moving a component primitive on a
component which is used multiple times? For example, we have a design in
which the pin 1 marker (which is a part of the component definition) will be
obscured by other features. This design is panelized in Protel. I'd like to
be able move the pin 1 globally to avoid having to repanelize, but can't
find a way to move these markers all at once. If the marker wasn't a part of
a component, it would be easy to do a global select and then move the
selection by the desired offset, but this doesn't seem to work for component
primitives.
Just to stop the assertions that I should panelize the Gerbers in Camtastic
rather than panelizing the design in Protel, there are several features on
the panel which necessitate doing this in Protel.
