check the volume created on that array, check the volume mapping on your
controller. there's a possibility that there are two volumes created or one
volume but mapped on two hba's. does this two scsi device have the same
size?
the best way is check the mapping of the scsi device on the
initiator(linux). you can use sg utilites. check which ID, LUN that this
device mapped to.
you can also check the system logs or post the /var/log/messages so that we
can help you.
hardware raid is more transparent to the OS.

Hardware RAID is transparent to the OS. Software RAID is implemented by
the OS, so it's not transparent. You will still see all your hard drives (in
dmesg, or by using fdisk and company), but you should notice that you're now
mounting the software RAID devices, /dev/md*.
