When Jessie updates hit me, I had issues with error beep volumes as well, and because you are running a modified Debian, this may be valid. Try running 'xset -q' to see what X has for all the settings. In my case 'xset -b' did disable the term bell, but I wanted it for certain things and 'xset +b 40 400 100' did not make any difference to the loudness (first value), but I could change the frequency and duration (second & third respectively). If you want more, 'man xset' provides more details. I did some searching and found that by using 'alsamixer' and selecting the proper sound card, I could make adjustments.
