Sheesh. Come on. That wasn't the Matrix that was running SSHv1. Those were  
computers in the virtual reality that the Matrix presented. If you remember, 
they broke into power plant systems that the humans in the Matrix developed 
and maintained. These "human-made" systems are still subject to the rules of 
the Matrix, so they were able to use "real" ways of breaking into those. It 
was the human sysads' mistake to have kept those old insecure versions. Get 
that first, scoff later.

situation so. In the Animatrix series, the machines eventually took over the 
human civilizations (except Zion), so it's quite possible that they destroyed 
a lot of human technology too. It's sort of like what happened in the 
Mechwarrior universe: because of the destructive wars, they were forced to 
make use of more primitive and practical technology and means of combat, 
hence the battle mechs. These aren't boo-boos, these are circumstances left 
to your imagination to figure out...

They actually get one step ahead of you in this. Remember the virtual controls 
they had for the docking systems? The humans made their own nervous 
interfaces (sort of like a mini-Matrix) and just had the gate controllers 
jack in and operate and control machinery through thought. How's that for 
technology? Perhaps it would have been inefficient to use such a system for 
the hovercraft, so they retained legacy human interface systems. Use your 
imagination...
