Hardware-accelerated 3D is a different story; the only cross-platform 3D API is OpenGL and that's still problematic with the sheer variation in OSes and hardware (not all GPU manufacturers offer decent support for OpenGL).
I think this is something that needs to be considered if this becomes a fully-fledged project. Is it better to target a subset of the user base and then possibly open the code so others could port to other platforms? To develop in OpenGL accepting the additional development time and potential issues? To dismiss the 3D approach and stick to 2D?
