The important plugin related file in the cache is plugin-data.yaml When you copy files from desktop to proper plugins directories - are you changing the time stamps as caching uses the timestamps ?
Also try to find out why the startup is failing - turn on logging for server startup - set to INFO the logging "server" and "server.plugins".
