Okay, I am fairly confident I solved this one now. I only had about 2 rebufferings all day of using wave input. I don't know why this only happens with wave input and not with live radio streams or streaming from my own music collection, but maybe it was the size of the streams that wave input uses?
The problems seems to stem from the use of wireless-N on my network. I turned Wireless-N off on my router and set it for Network-G only (which the Squeezebox Boom uses.) That seemed to do the trick. It's been running pretty flawlessly ever since. So thanks guys for your help.
