You can't do special prices for existing customers of other Apps on the App Store. One thing you _do_ get right now is a discount on the playback feature - for both Apps and you only need to purchase that one once for both Apps.
And yes, there are a few ways to build custom playlists. The simple one is to save the current playlist. In the iPad App there's a "save" button at the bottom of the playlist (permanently), in iPeng for iPhone you have to press the "Edit" button at the top right first (due to lack of space).
