I'm not sure I follow all of the above, but here's another possibility.
You have upgraded your ram, and one of the side effects is longer boot up
from cold start as the machine does a memory check. If one of the dimms
exhibits a flaw the boot process is interrupted ie hangs.
You can disable this memory check by holding down the command option keys
when you open the memory control panel, and turn off the memory check via
the control panel that appears (OS 8.5 or later)

If the symptons disappear, than the culprit may be with ram rather than the
pram.
