Did you check your hard-disk? (It sounds as a HD-related problem the way
you describe it)

I recently found a rather unusual cure for this unusual problem. 
The problem occurred with me on my Powerbook when sending an receiving
messages through my cellphone, as I was 'on-the road' at that moment. Due
to a bad connection I had to retry it several times resulting in these
'bold ghost messages'.
Here is how I fixed it:
select all you messages in the specific 'problem-folder' with <cmd>-A (or
the equivalent menu-item
<ctlr>-click (or right-click if you have a two-button mouse) and select
'Mark as Read' from the pop-up menu. and if al is well, it should be fixed.
You will probably find that there are no additional messages... It were
just some unread 'ghosts'. (at least that was the case with me)

It would do no harm to reset the (window-related) preferences (again),
after you did the here-above mentioned trick.
