I'm betting that your problem is that you specify and destination
folder in the Batch window. Just specify "None" in that box. If you
specify a folder there it may depending on other settings override a
save function recorded in an action. I routinely run batch operations
that put different versions of different files into various folders. I
always specify None as the destination in the Batch window and they run
without a hitch.
