It's advisable (mandatory?) to follow OSX's structure as regards the placement of applications.
I would merge 1+2 above and store everyday files in the Home directory. Digital files could then be stored in 3, and 4 could stay as a scratch disk, although this would be better as a physically separate disk. With enough RAM you don't need a scratch disk much.
