I have the following problem: when I scan with vuescan and my Minolta Elite 5400 I still don't get anywhere near the accurate colors and have to set the correct white and black points in PS. I used Fuji 160 NPS and set the scanner software accordingly and scanned in 48bit. What am I missing-

I've been testing out a 5400. Overall I was quite impressed with the software. Vuescan is also another good alternative. With color negative, keep in mind that you are unable to "profile" the scanner as most all IT8 targets are on transparency stock. I'm assuming you have set the "film type" in the color option tab within Vuescan, is that the case? If not, you can get significantly different color.
Last, the Infrared cleaning is not the same as Digital ICE, but it is using the information from the 4th IR channel to locate and eliminate dust. With color neg or e-6 film you should get reasonable results with ICE or the Vuescan equivalent, but I would expect more from ICE as they have a whole team of engineers working on this product. ICE or other methods using the IR channel will not work as well (if at all) with b&w or kodachrome films.
Lastly, I would personally prefer that the scanner software NOT clip my shadows and / or highlight values. If you are scanning in 48 bit mode then you are getting the "high-bit" values (12 bits per channel as the IR channel counts as the 4th) and can easily "target" and set these exactly where you want them.
I do this whether I'm using the Minolta software or Vuescan, but I've only been scanning for about 10 years so there may be something I'm missing. ;-)
