By "go away", I assume you mean they are simply closed. They are not
deleted, unless there is some problem I am unaware of.

Again, I think this is correct and AFAIK is typical for project systems.
You switch to another project, and it closes the old files and opens the
current project files.

Incidentally, I recommend always working with projects. If so, you would
not have had this issue.

There is no limitation to one Jqt instance on OSX.
