I've had luck starting cygwin programs directly from cmd.exe when I had c:\cygwin\bin in my path.
Also, if I just put file names in quotes (and not options), that seems to work ok, even if I've multiple file names with spaces in their paths. For example, just now, I copied cp.exe from c:\cygwin\bin to my desktop, and then ran the following at the CMD command prompt: "c:\documents and settings\rdmiller\desktop\cp" "c:\documents and settings\rdmiller\desktop\cp.exe" "c:\documents and settings\rdmiller\desktop\cpcopy.exe" This worked just fine.
