I do this all the time. I leave the schematic alone, and simply add the extra pads to the nets I want in the pcb tool. Then when I do an update from sch, it generates all these "remove pad 0 from net gnd" type of messages and I read over them and delete them if they are the pads I added. It's pretty easy BUT this is only for a few of these pads, not hundreds.
