You can place a fill on an otherwise unused inner copper layer and assign a 
net to it, I think this will stop the autorouter from placing vias there. 
Such a fill could be made part of your footprints, though the net 
assignment -- I don't know if that is necessary -- would not be automatic.

I have not tested this.
