Hi Marek,
The first question is whether the difference is simply due to  
differing BLAST results on the different platforms.  Pygr cannot do  
anything to "fix" BLAST's output; Pygr's job is simply to report  
accurately whatever BLAST returned.  Please check whether the test is  
failing on some platforms due to differences in BLAST output on those  
platforms.  If that is the case, then you need to restrict your  
"relaxed" test to results that are consistent across platforms.  On  
the other hand, if the differences are due to Pygr misbehaving and  
misreporting the BLAST results on those platforms, then we need to fix  
the bug.
