Chris and I talked about BLAST tests again today. It seems that a lot
of problems with these tests can be fixed by setting mergeMost=True
while reformatting BLAST output, as this significantly reduces gapping.
Of course switching this option on requires updating all existing
"correct" data sets... You can find the necessary code changes in my
blast_mergeMost branch:

Please have a look at this, in particular whether this works correctly
with older BLAST versions (I use 2.2.20, i.e. the latest official one).
If it does and the code in question can make it into master, I think
we're ready for tagging the second alpha and releasing packages.
