I remember I checked out Prefuse a couple of years ago, and one of the real cool features was the "live" and "interactive" graphs in a JPanel. So that one can toss around the objects to obtain the best view. Also, the guy who wrote it (can't recall his name) was then studying at Stanford and was very prompt on questions...
