I have to retain the existing users stuff, now that they are using the new system. Also, my problem is that the old mail directories are in the users home, not in vpopmail.

Sorry, thought you were going to a fresh install. You may be able to get by, by copying the old folders/emails to the new server under their new /home/vpopmail/domains/yourdomain.com/user1/Maildir/ home. Once they're copied over, just make sure the permissions are correct. The folders should have a period in front of them (such as .Sent1 and .Sent2), and they're owned vpopmail:vchkpw with the permission 700.
