I had the same problem in my mail server some weeks ago after upgrading
my installation. Using any feature of qmailadmin (passwd, foward,
autorespond) will add a new line to the .qmail alias of my users.
I am not sure if you solved your problem and I did not find any answer
in the list (sometimes I don't find things that are right in my face).
For such reason I will post what I did.
I found that the first line:
|/var/qmail/bin/preline /usr/bin/maildrop -A 'Content-Filter: maildrop-toaster'
/etc/mail/mailfilter
is a line added by qmailadmin every time I checked the Spam detection
when adding or modifying a user in my previous installation.
The second line is added every time I use qmailadmin after the
upgrade. Then I noticed that the Spam detection option was gone in my
new qmailadmin.
I rebuilded the qmailadmin rpm with flag --define spambox 1 and problem
fixed.

They are on seperate lines. Email with no problems does not have the
/home/vpopmail line?
