Hey,

why not setting debug from qpopper to a higher value to see
what is going on ?

Another "solution" would be to compile qpopper with another
option. Don't remind the 
exact string, but the meaning was delete the message from
spool after downloading
by a client (regardless what the the client says about
"Leave the message ...")
