I have given it some serious thought.

I think the one which is overheating is the one which powers the Peltier.

I downloaded the specs for the Peltier, and it wants a very stable source. I 
figure this regulator is powered from +12 volts, and is regulated down to 5 
volts, thus there is a LOT of heat rejected into the mobo from this 
regulator. The board is discolored on BOTH sides, BTW.
