Homedirs are completely separated from your template homedir. I personally ended up setting up things like chrome and konsole, bashrc etc. Making a tar off my setup and uncompressing it on other qubes. Usage of /etc/skel is not something I suggest, that is *only* for first initialisation of an AppVM and never gets updated again.
