Dear all,
I've noticed that when using the nj function of ape the phylo object  
which is returned carries a vector of tip labels in the order they  
were passed to nj rather being in the order that nj determines after  
building a tree.

To put it another way, if I submit a dist object with row and  
colnames to nj the phylo object nj gives me has a $tip.label  
component with names in the order of the row and colnames of the dist  
object. The names appearing at the tips of branches when the tree is  
plotted are not in this order, however.

Writing the phylo object then reading it back into R gives a new  
phylo object with both names on tips and $tip.label in the same order.

Anyone else noticed this? Am I missing something / doing something  
wrong? If an example dataset would help i'll submit one. I'd be very  
grateful for suggestions here...
